I wonder if you are hitting a bug that's been fixed in a newer release. Try release 1.6.6 of the AppEngine SDK (https://developers.google.com/appengine/downloads), it has many fixes with the cloud sql drivers over the 1.6.4 release you have.

If you are using the SDK inside of the GPE bundle, upgrading that to a newer release should have 1.6.6 in it.
